Createing a Capture: Why adjust the input of your guitar?

I just made my first capture and it turned out quite good. I followed the instructions but I was left with the following question: the first step in capturing (once everything is physically hooked up) is to play your guitar into input 1 and set the input level. Ok, cool and straightforward BUT . . . the capturing process doesn't use this input when it plays tones and guitar riffs through your amp. Since you don't sit and play your guitar during the capturing process, why do you even bother with step 1? (setting the input gain of your guitar on input one?). No signal is processed through this input during the capturing process.

I hope this is clear. Typing this stuff makes everything seem 1000 more complicated than it is.
