Axe I/o changes pitch

When plugging my guitar into the axe the pitch goes up by 1/2 step. You tube videos, AmpliTube and even the axe tuner show the same pitch. Is there some setting that does this? When I plug the exact same guitar and cables into another io interface, I get the correct pitch the guitar is tuned to. I am not a newbie with iOS interfaces and guitar playing, but I am with the axe so I must be doing something wrong!

Could that be anything to do with sample rates? 48000 / 44100 Hz is nearly 1/12th

I doesn't seem to make any difference. In fact, it doesn't need to be plugged into the computer. The E string perfectly tuned on my Helix registers as D# when tuning on the Axe I/O. No matter what the driver settings are, it always works the same way. When playing youtube video's or even using Amplitube, the pitch even in .mp3's is 1/2 step up.
