Yep, the noise gate will let ALL sound through or none at all, so if the noise is still there when the gate opens to let the wanted sound through you'll hear the noise as well.

That means that somewhere you are probably creating a feedback loop (or your gain is really high somewhere). Is this with the signal going to your guitar amp?

I haven't had any experience with either interface so I wouldn't like to give any advice as to whether this would fix the issue. However, as the iRig HD2 does the A/D conversion it would (hopefully) offer a cleaner signal to the software, instead of the mic input/internal A/D conversion that you are currently using. This is not an endorsement of one interface over any other - I'm a firm believer that proper gain staging and fault finding often solves or highlights issues, before throwing money at the problem.
Have you opened a ticket with IK Support to see if they can offer any advice on this?
