If you are using the Tonex ap and you make modifications at the Tonex pedal to the BASS/TREBLE/ETC. do those changes propagate over to the preset that may be stored in a folder or where the preset resides in the 20 presets area?

TONEX software is a librarian for the pedal so no you'd need to make your edits on the pedal or in the software and then transfer the preset from one to the other using the librarian functionality in the software.

The TonexOne software does not allow me to do that.

You must make sure your TONEX ONE is registered to the same account your TONEX software is. To be 100% safe/sure you can run a Restore Purchases in the TONEX software after you've registered the TONEX ONE (or if you already have) and if that all does not work and you're not able to drag and drop Tone Models from pedal to software and vice versa per the manual's instructions then IK Support can assist you via https://www.ikmultimedia.com/contact-support/hw

All my IK products are registered under one id. I can download a TONENET preset and edit the amp in the Home screen with my IRIG Stomp attached, save it to a folder, but when I navigate to the LIBRARIAN and paste it into the TONEX ONE pedal the changes are not applied. I was told by an IK tech that the TONEX ap that comes with the tonex one pedal is a librarian and not an editor.

Yes, it is a librarian so you need to transfer the preset from the software to the pedal (or vice versa). This is detailed in the manual.
