You can already use CC messages with the Mod block.
If your midi controller allows it, you can send a string of messages with one press to get exactly the mod you want, so you don't need separate switches to select mod type and then on/off.
This doesn't change the fact that effects turn off when you switch preset, though. That's just part of switching a preset on any unit. When you pull up the new patch it'll load exactly as you saved it.
Unfortunately there's currently no way to use midi to change your tone model inside a preset (it sounds like that would solve your problem, too). But if you want to change your sound while keeping your Delay, Reverb, and Mod sounds the same then you can use midi CC messages to change your gain & model volume, so that might be a workaround you can use.
eg - make your preset based around a clean tone, then with a press of one midi switch, you could crank your gain knob (cc#102) to 10, add a compressor (cc#18) and change your model volume (cc#103) to volume match. the clean sound
