Using the instrument input, turn the gain all the way to 0. Do you still have the same noise?
I have recently discovered that having my gain knob at 0 on the interface for my instrument input when using guitars and bass, regardless of active/nonactive pickups, that I have more control over the overall sound of the amps. If you feel like you are not getting enough "gain" don't do it on the interface, simply put a gain/volume/trim plugin before amplitube and raise it the same amount that your manual shows for maximum input for your audio interface.
For example on my umc1820 the maximum input is 18dbu. So when i come across an amp that needs "more juice" i simply put a volume plugin and set it to +18 before the amplitube VST and lower accordingly. Looking through the manual of the 2i2 i see its set at 12dbu for instrument input. so you would set your trim, or use the slash gain pedal because its the cleanest one, to set the gain up 12db. Its also the same as using the input slider on the bottom left as well. Input slider doesn't make it record louder, it just hits amplitube harder(if you see red, it doesn't matter, you'll never hear the clipping and sometimes its necessary to get that real crunch)
But, honestly, i haven't had to do that at all, because at 0 gain, everything sounds great with humbuckers, single coils, p-style bass pickups, and active 7 and 5 string basses. Its so much easier keeping the gain at 0 because if i have to redo a part that was done in days past, i don't have to mess with getting the gain knob right on the interface. Its just a plug and play. I can do bass and guitars on the same input without any problems.
